The 23-year-old has put pen to paper on a three-year deal with the Whites after his contract at the London Stadium came to an end this summer.
Afolayan moved to the University of Bolton Stadium on loan from Premier League side West Ham in the January transfer window.
He went on to nail down a first choice starting place in Ian Evatt's side in the second half of the campaign, making a total of 21 appearances.
