Stoney took charge of United in 2018 and led the side to promotion to the Women's Super League in her first season in charge.
United have enjoyed a fine campaign this term, too, briefly challenging for the title before falling away but finishing the season comfortably in fourth place.
With the Women's FA Cup the only competition left to complete, Stoney will be hoping to guide her side to the final for a fitting farewell.
