Bruno Fernandes cancelled out Josko Gvardiol's opener from the penalty spot before Amad Diallo scored the winning goal in stoppage time.
City did have the lead until the 88th minute before Fernandes' penalty which saw United convert a defeat into a win within the space of five minutes on away soil.
The defeat leaves Pep Guardiola's side in fifth place in the Premier League table and nine points behind leaders Liverpool, who have a game in hand.
