The pair were in the starting XI for the 6-3 win over RB Leipzig in midweek, with Rodri coming off after an hour and Zinchenko playing the full 90 minutes.
However, neither made the squad for the Premier League game with Southampton on Saturday as a result of the problems they have picked up.
They join defenders Aymeric Laporte and John Stones on the sidelines, who both returned from their time with the Spain and England national teams respectively carrying issues that have now ruled them out of two consecutive matches.
